My two favorite tools for understanding why an installer is all tangled up are:
Dependency Walker http://support.microsoft.com/kb/256872
and
MSI Explorer http://blogs.technet.com/b/sateesh-arveti/archive/2010/11/21/msi-explorer.aspx
If you want to unpack or understand the activities of the setup.exe or .msi files, these tools are the only ones I know of.
